Counter spell didn't work
I cast a counter spell and it didn't work. There was no legal reason it shouldn't work. I did get a confirmation, "Are you sure you want to target this spell?" and I clicked Yes because there was no legal reason it couldn't be targetted, but the spell was not countered.

That promted question is a sure sign, that there WAS something that was going to stop your counterspell from countering the spell. Probably a Lier on the battlefield, or a spell cast with mana from Cavern of Souls, or simply a spell with the build-in clause of "can't be countered". Casting a counterspell is still a legal play in such cases, even if it will do nothing upon resolution, thus the promted question.

If you got the "Are you sure..." warning, the game was trying to point out that the play you were attempting was likely not going to work. Was Lier or Cavern of Souls in play?
