Fae Flight didn't block opponent's spell on their creature
I cast Fae Flight onto my opponent's creature, in response to them casting Nibelheim Aflame onto said creature. Instead of blocking opponent's spell from being able to target their creature (as I believe the Hexproof component of the spell should have worked), opponent's spell was able to target their creature and it resolved.

You are misunderstanding hexproof. Hexproof means, that an opponent of the hexproofed permanent's controler cannot target it. Which in your scenario is you. You cannot target it anymore. You cannot use hexproof to stop an opponent casting a spell on their own creature, after all, they are still allowed to target it.
