The problem is the retina display has a very high resolution but pretends to have a much lower resolution such that graphics are not miniaturized. This confuses some programs. Since there is no native way to tell the mac to stop this there is not really a nice solution other to wait for the developers to fix it.
But if you need to have it in fullscreen you can download the software RDM for free, its a small tool that gives you direct access to your display resolution. You can then select a 16:9 resolution in RDM and the fullscreen option will be available immediately in mtga. The nice thing is that you can then turn back to the retina resolution and not use RDM again since mtga will now always start in fullscreen.
