The deckbuilder only shows cards that are legal for the format selected, which by default is Alchemy. Have you tried changing the deck's format?

No, creatures with indestructible do NOT die at negative health. They die when their toughness is brought down to 0 or lower. What you did was bring its toughness down to 1 with 2 damage on it. It still had toughness so it lived.
