For anyone else who has the same problem - I got an e-mail from an admin saying:
"Hello,
For this issue, please submit at: https://mtgarena-support.wizards.com/hc/en-us/requests/new and select 'General Questions'.
Thanks!"
I guess this means they'll fix my account as a single one-off issue. I still won't be deleting this topic for log purposes. Some detail in here might help the devs fix something for everyone in the future.

Edit: Update - They're working on a fix for everyone at once. Posting this here so others don't have to wait for the same reply:
"Hello,
Thank you for contacting Wizards of the Coast Customer Service! Intent is that all players get all of these decks in their Starter Decks folder (as normal). This was working properly in our testing prior to this release, but we're seeing multiple reports like this that it's not working properly. We are investigating this currently, will be fixing it, and will make sure that all players get the cards and decks that they should.
Thank you for your patience."
