    It's all one effect so you can't put your commander in the command zone. The only time you could is if the card fully resolved and your commander went to exile/graveyard.

    It's all one trigger where one part affects something later in a turn. Creating a second do damage trigger would do nothing as that copied trigger would not have the referenced material of the original.
