The Meathook Massacre lowers power/toughness, it does not deal damage. The state based action that removes creatures with toughness 0 or less is not destruction, therefore being indestructible doesn't help.
What you have to remember, though, is that damage to a creature does NOT reduce toughness. So while Arena displays a creature that took damage with a lesser toughness, the creature's toughness is still the full value. You cannot combine damage and toughness reduction to kill an indestructible creature. It has to be all toughness reduction for the full toughness value of the creature to get the job done. Otherwise you have a 1+ toughness indestructible creature with lethal damage marked, and that state based action WOULD try to destroy the creature, but can't because of indestructible.

I've minus'd indestructible creatures, yet they survive. Meathook massacre somehow kills indestructible creatures.. how?

The Meathook Massacre reduces power/toughness. A creature with 0 or less toughness is put into its owner's graveyard as a state based action. This is not destruction, so being indestructible won't save a creature from this.
