There appears to be an interaction issue in Magic Arena: creatures such as Progenitus, which state ‘when this card is put into a graveyard from anywhere, shuffle it into its owner’s library’, are not being shuffled into the library when they go to the graveyard after being face down as a result of manifest dread.
