A token created with Applied Geometry is a copy of a permanent. That means, that it also has the mana cost of the original, since mana cost is a copiably value. And if that mana cost makes the mana value 3 or more, then Witherbloom Charm cannot destroy the token.
Not all tokens have mana value 0. Only the ones that don't have a mana cost. Copies have a mana costs if the original does.
