Missing Marvel Super Heroes Cards I already Collected
I have played Marvel Super Heroes Jump In many times. Sadly, the cards don't appear when I am on the Deckbuilding page. I found a pretty lame workaround for finding the missing cards:
1. Enter Marvel Super Heroes Jump In
2. Pick your 2 packets
3. Hit the "Add To Decks" button
4. Go to the Decks tab
5. Load the saved Deck from the MSH Jump In you just added to decks
6. Now you can go into the Search bar and type the name of a card you were missing from your collection and it will show up with the total quantity you have collected
7. Add and remove cards from the MSH Jump In Deck and create your own deck with the missing cards.
8. Save the Deck under a different name
9. Now you can play with the missing cards
It's still a bug. The deckbuilder will not show the missing cards if you search for set:MSH and try and find the missing cards. I hope someone can fix this real soon.

The cards don't show up for a Marvel Super Heroes search, because they are in the Marvel Super Heroes COMMANDER subset. They even have their own expansion symbol. Those cards are also not legal in most formats, most notably Standard.
