Wan Shi Tong, All-Knowing doesn't trigger from tucking commanders
Wan Shi Tong, All-Knowing does not trigger when he targets commanders with his ETB in brawl. The effect should put any targeted Commander second from the top into the library, then your opponent is given the option to put the card into the command zone. However, the game seems to give them this choice before the card actually enters the library and Wan Shi Tong's secondary trigger doesn't happen like it should.

No, the game handles this correctly. You are generalizing what only applies to exile and graveyard, and therein lies your mistake. When putting a commander into the library, this rule applies:
903.9b If a commander would be put into its owner’s hand or library from anywhere, its owner may
put it into the command zone instead. This replacement effect may apply more than once to the
same event. This is an exception to rule 614.5.That is a replacement effect, the commander never goes to the library.
