My guess, you simply enchanted the creature with instant timing, and were surprised, that it did not regenerate. And why would it? You ALSO have to activate the regeneration abilty if you want to regenerate the creature. Just enchanting it does not set up a regeneration shield. Activating the ability does.
And of course, a lot of removal cannot be counteracted with regeneration. Exile and -X/-X do not destroy, so regeneration does not help.
