Basic magic rules say this creature should not die...But it does....What's the point of the spell if it doesn't do what the text suggests?????

Protection would normally mean that the damage dealt to the creature is prevented. But there are several cards/spells that specifically say damage cannot be prevented.
In green, two examples of these cards are Frenzied Baloth and Questing Beast.
In general, "can't" trumps "can". So if opponent attacked with one of those creatures and you cast Gods Willing, the "damage can't be prevented" would kick in, and your creature would take the damage even with protection.
