Wither tokens not applying to indestructible targets
Wither tokens are not staying on indestructible targets. Example would be hitting Iron-Shield Elf which can get indestructible temporarily for a cost, does not die to -1/-1 wither tokens after the effect expires.

-1/-1 counters kill indestructible creatures right away if the toughness goes to 0 or less. Indestructible cannot save a creature from dying that way. But damage plus toughness reduction does not work, because damage does not reduce toughness. So, I'm not sure what happened in ylour game, but the Elf should have died right away if it took enough -1/-1 counterd from wither.
