BUG (or UX/UI issue?): Indestructible targets not dying to -X/X AFTER taking damage
Reporting a bug OR a potential UX/UI-issue, if this is some weird nyance of the rules.
-X/-X is supposed to kill indestructible targets as soon as their toughness hits 0.
Indestructible targets take damage normally, they just don't get destroyed when their toughness hits 0 through damage.
However, if you have damaged an indestructible target first and then cast -X/-X on it, it will not die to the -X/-X even though even the client shows it's toughness as 0.
So either this is a bug OR UX/UI issue, meaning that the actual toughness to kill the target with -X/-X should be visible at all times.
In this situation indestructible targets taking damage should show the damage as "mini counters", but not touch the toughness.

Damage does not reduce toughness. Arena merely shows a reduced value in that spot (and claw marks to indicate that this is from damage), but the toughness remains unchanged. You cannot combine damage and -X/-X effects to kill an indestructible creture. You have to use enough -X/-X to bring down the toughness all the way down to 0 or less. Damage doesn't help here at all. Doing half and half results in a slightly les tough indestructible creature with lethal damage marked, and it survives.
