The system allowed the attacker to assign only 1 damage to my blocker (treating it as lethal damage due to Deathtouch) and trampled the remaining damage to my life total, despite my blocker being Indestructible.

Indestructible only means, that the creature cannot be destroyed. It can still aquire lethal damage. And 1 damage from a source with deathtouch is lethal. Combined with trample the attacker can trample over your indestructible creature by assigning just 1 damage to it. Nothing wrong here. Indestructible, damage prevention, and protection are irrelevant for damage assignment, as are damage enhancing replacement effects.
