Comet was able to target my creature that had lightning graves on it.
My opponent had three planes walkers on the field, Jace the Mind sculptor, Professor Dellian and a Comet. He also had an Oath of Liliana and an Oath of Nissa. He did the plus zero on Comet and rolled a 4 and dealt damage to my creature. I had a T’Challa that had a lightning graves on it. Since lightning graves has Shroud, the Comet should not be able to target it but it did.

That ability of Comet has no targets, so shroud cannot protect the creature. It is chosen and dealt damage when the ability resolves. Targets are chosen when a spell or ability is put on the stack. Only the word "target" makes something or someone a target.
