I had protection effect, Donatello and Mikey attacked to get trigger, brought a simulacrum to the table attacking, but both made damage. How is that possible (if not a bug)?

Not a bug. That Frenzied Baloth on your opponent's side says, that combat damage cannot be prevented. Protection prevents damage. It could not do that with the Baloth on the field.
