Not a bug. You can not "kill" an indestructible creature with "damage" nor are they effected by any "destroy" mechanics though "damage" is marked on the creature's toughness.
You must use an exile effect, or one or more successive drain (-X/-X) effects to reduce it toughness to zero or less, or force the player to sacrifice it.

Marked damage doesn't cause a creature to lose toughness. To kill a creature with indestructible you need to use spells/abilities that ACTUALLY lower toughness to reduce the toughness to 0 or less.

this creature should have been destroyed at the end of the turn, I had a card out which prevented damage from being removed, and the creature's toughness was -2 after the end of every step and phase there is no reason that this creature should have been left in play.
