Protection from black not working
I had equipment on my creature giving him protection from black and green. My opponent cast a black spell to destroy all creatures and it killed my creature that is supposed to have protection from black.

You misunderstand protection. Protection from [quality] only does four things (remember them by DEBT):
D amage to the protected object/player is preveneted
E nchanting/equipping is not possible
B locking is not possible
T argeting is not possible"Destroy all" does none of those things (doesn't damage, doesn't echant/equip, doesn't block, doesn't target), so protection doesn't matter. Even Progentitus with protection from everything will die to Warth of God or Damnation.
